METHOD (Steps 1 to 4 are the same as for HHpred3) METHOD 1. BayesHH builds a multiple alignment from the target sequence with METHOD PSI-BLAST (up to 8 rounds with E-value threshold 1E-3). Stochastic backtracing samples alignments best METHOD compatible with both sequence-based and structure-based information. METHOD MODELLER is employed to sample a new structure for these alternative METHOD alignments and this model structure in turn is used for sampling new METHOD alignments. During this process, the weight of the sequence-based METHOD log-odds scores are exponentially reduced until the sampled model METHOD structures converge to a stable structure.
