METHOD Since the target is a homolog to tRNA methyltransferase,              
METHOD we built a HMM of SAM binding motifs from DNA, RNA
METHOD methyltransferase and Fibrillin. Using this HMM to search
METHOD sequences, we found SAM binding motif may locate in the 
METHOD N-terminal of the target.
METHOD Truncated domains of known structures of SAM binding proteins
METHOD (PDB codes: 1VID, 2ERC, 2ADM, 1HMY, 1VPT, 1FBN) were 
METHOD multiple-structurally aligned using PrISM (Yang & Honig 1999 ).
METHOD A profile was built using this structure-based multiple alignment.
METHOD Target was aligned to this profile.  Care was taken            
METHOD to align several conserved  residues in the SAM binding proteins.

METHOD Models were built using Modeller4.0 (Sali & Blundell,1994)     
METHOD and loops were refined by SCAP (Xiang & Honig).            
METHOD The models were compared using TROLL (Petrey & Honig)           
METHOD energy function and the best scoring models were submitted.
