METHOD A hierarchical, generalized comparative modeling method has 
METHOD been applied to predict the tertiary structure. First, 
METHOD PROSPECTOR, a new threading algorithm, is used to select the 
METHOD template structure and to generate the initial alignment. Then, 
METHOD using the side chain, center of mass based lattice model 
METHOD (SICHO) of Kolinski and Skolnick [1], the gaps are filled in 
METHOD and the structure is refined in the neighborhood of the template 
METHOD fold; an early variant of this method has been described 
METHOD previously [2], but now the template is treated in a more 
METHOD permissive manner. From a series of folding/structure refinement 
METHOD simulations that employs parallel tempering to explore 
METHOD conformational space, the lowest energy structures are extracted 
METHOD and subjected to a two-part structure selection protocol. First, 
METHOD the structures are clustered, and the resulting clustered folds 
METHOD are selected to provide a set of predicted structures. In parallel, 
METHOD distance geometry is used to generate alternative representative 
METHOD structures. In addition the two lowest energy structures generated 
METHOD by the SICHO model are also included as models. All folds are 
METHOD locally relaxed using a more detailed off-lattice model comprised 
METHOD of the alpha carbons and a one or two center description of the 
METHOD side chains that depends on the side chain size. Atomic detail is 
METHOD then added and the resulting structures are reported.
