METHOD A multiple alignment of homologous sequences is used.
METHOD Structural alignments were previously used to calculate the
METHOD median solvent accessibility for positions as a function of
METHOD the proportions of hydrophobic, non or weakly polar, and
METHOD hydrophilic residues found at that position. These values are
METHOD used to predict solvent accessibility for each residue in a
METHOD multiple sequence alignment. Based on the solvent accessibility
METHOD patterns predicted, scores for helix, strand and coil are
METHOD computed. Propensities for the three states are computed.
METHOD A last triplet of scores is calculated from hydrophobic clusters.
METHOD A consensus between these three scores is computed, then the
METHOD predicted secondary structure is deduced from the consensus
METHOD by eliminating helices or strands which are too short.
