METHOD   Predictions are based on the discovery of superfamily specific

METHOD   In addition Pfam sequence families are used to give clues as to
METHOD   possible structural superfamilies to investigate.
METHOD
METHOD   T0096 specific information: (Seven complete sequences of known 
METHOD   paralogs in the finished and unfinished genomes were used to identify
METHOD   the most conserved residues and to improve the prediction of secondary 
METHOD   structure). 
METHOD   The C-terminal domain bind long chain acyl-CoA. This activity probably
METHOD   resides in the last third of sequence. In literature, there are data 
METHOD   on similar  acyl-CoA affinities of the sepately expressed C-terminal 
METHOD   fragment 168-239. The size and predicted secondary structure of this 
METHOD   fragment are similar to those of mammalian acyl-CoA binding protein 
METHOD   (1aca), but the patterns of conserved residues are clearly different. 
METHOD   The N-terminal, DNA-binding domain belongs to the GntR family. There 
METHOD   is no structure available for this family predicted in literature to 
METHOD   contain the HTH motif. We explored this prediction and found that
METHOD   the N-terminal domain sequence is compatible with the "winged helix" 
METHOD   DNA-binding fold. In many prokaryotic members of this fold, there is a 
METHOD   common long helix following this fold. A similar helix was predicted
METHOD   for T0096. This allowed us to model the structure of N-terminal
METHOD   fragment of about 95 residues. The template was assembled 
METHOD   from the fragments of two structures of this fold, 2dtr and 2cgp.
METHOD   The 3D coordinates were generated by MODELLER
