METHOD                        General methods
METHOD
METHOD     The general approach is: extract distance and dihedral angle
METHOD     constraints from a combination of the sequence alignment and
METHOD     the template PDB files, build model(s), and energy-refine
METHOD     them. We use our programs EXDIS, DIAMOD, and FANTOM for these
METHOD     steps. In the cases where ab initio modeling is required
METHOD     (when neither homology modeling nor threading is successful),
METHOD     we predict secondary structures and exposed/buried residues
METHOD     of the protein with our group's MASIA and convert these to
METHOD     distance and dihedral angle constraints with our program
METHOD     TRANSLATE. These constraints are used as described above.

METHOD          Methods specific to Target T097 (Ab initio modeling)
METHOD
METHOD     1. BlastP with the entire sequence as probe; pick 6 sequences
METHOD        varying in sequence identity from ~32% to ~70%; align using
METHOD        CLUSTAL W.
METHOD     2. MASIA --> Identification of buried and surface residues
METHOD     3. Secondary structure prediction by JPred2, PredictProtein;
METHOD        Combine results manually, form consensus prediction
METHOD     4. Run TRANSLATE to convert secondary structures to dihedral
METHOD        angle constraints and buried/exposed residues to distance
METHOD        constraints. Only constraints for the helical regions are
METHOD        used.
METHOD     5. Generate 50 structures from these constraints with DIAMOD
METHOD     6. Select 16 structures based on: Target function values
METHOD     7. The selected structures are energy minimized with constraints
METHOD     8. The energy refined structues are classfied into families
METHOD        according to RMSDs of the families. The RMSDs within the family 
METHOD        is < 3.0A 
METHOD     9. The structure with lowest energy in each family is seleted as
METHOD        a possible model
METHOD    10. Four representative model structures are submitted (Res 127-223)
