METHOD An original molecular dynamics simulator called the MolTreC is used.
METHOD The MolTreC was developed for MD simulation of proteins in water
METHOD without cutoff approximation on Coulomb interactions. The MolTreC is
METHOD fully parallelized and is running on SGI Origin, Hitachi SR2201 and
METHOD Linux PC clusters. The program can rapidly calculate the Coulomb
METHOD potentials of all atom pairs based on Barnes-Hut tree algorithm.
METHOD The CASP4 submitted models were mainly calculated on SR2201 (256pu).
METHOD For CASP4 we added a special functionality on the MolTreC, that is,
METHOD introduction of artificial energy terms to accelerate secondary
METHOD structure (especially helix) formation. The terms are interactively
METHOD controlled through the time course of a simulation, based on the
METHOD DSSP analysis and/or insights by human experts. The detail of
METHOD introduced artificial terms depends to a specific simulation case.
