METHOD T98 was found to have three important regions:
METHOD 1. DNA-binding region via a helix-turn-helix motif,
METHOD 2. sigma factor A interacting region, and 
METHOD 3. a C-terminal region found to be important for      
METHOD sigma H dependent transcriptional activation (REF).     
METHOD To find a template, we first looked for proteins with 
METHOD helix-turn-helix motifs.  We then found from a recent article that 
METHOD RhaS, a member of the AraC family, interacted with
METHOD sigma 70 in E. coli.  RhaS was modeled on MarA, multiple 
METHOD antibiotic resistance protein (1BL0), but 
METHOD the authors mentioned that either Rob,or MarA, both
METHOD of which are members of the AraC family,  would have 
METHOD given the same results (REF).  Given this information
METHOD and the fact that both Rob and MarA contained
METHOD helix-turn-helix motifs, we focused on these two
METHOD structures as possible templates.  
METHOD
METHOD Rob, ROB transcription factor (1D5Y) and MarA, multiple 
METHOD antibiotic resistance protein (1BL0), both contain two 
METHOD helix-turn-helix motifs, but Rob only interacts with 
METHOD DNA via one of these (Kwon et al. 2000).  
METHOD Since T98 interacts with DNA only       
METHOD through one helix-turn-helix motif, we chose ROB (1D5Y)  
METHOD as our template.  Also, ROB had a comparable length to   
METHOD T98.                                                     
METHOD                                                                
METHOD The N-terminal region of T98 was modeled on 1A04.  Since 
METHOD the N-terminal domain of Spo0A had been solved (1dz3),   
METHOD we used it to search PDB for a homologous protein.  We   
METHOD found 1A04 to not only have over 30% sequence identity   
METHOD with respect to the N-terminal domain of Spo0A, but 1A04 
METHOD also had a C-terminal domain that interacted with DNA.   
METHOD We used the N-terminal region of the C-terminal domain of
METHOD 1A04 to model the N-terminal 25 residues of T98.

METHOD ALIGNMENT                                                       
METHOD An alignment was constructed using PrISM's Threading               
METHOD module. Then, upon manaul intervention, we took care to align
METHOD basic residues in T98 with basic residues in 1D5Y, especially 
METHOD ones in the helices that are involved in DNA-binding.
METHOD                                                                 
METHOD Models were built using Modeller4.0 (Sali & Blundell,1994)     
METHOD and the side-chains refined by SCAP (Xiang & Honig).            
METHOD The models were compared using TROLL (Petrey & Honig)           
METHOD energy function and the best scoring models were submitted.
