METHOD First homologous sequences were identified through a BLAST search
METHOD and the sequence was determined to be that of an SH3 domain.
METHOD 
METHOD We chose 1SHF as our initial template since it had the highest
METHOD identity (64%) to T0099 of those found.  However, an alignment using 
METHOD ClustalX v1.81 showed that there was a single residue deletion
METHOD near residue 32.  The angles between consecutive alpha carbons
METHOD in the template structure as well as virtual dihedrals between
METHOD sets of four carbons were recorded.  For the area near the deletion
METHOD (EKEGD) the backbone from a different template was used (1LCK).
METHOD When placed on the same multiple alignment as the other SH3 domains,
METHOD 1LCK does not have any indels near this turn.
METHOD 
METHOD These angles were then plotted on "trajectory distributions" and some
METHOD Gaussian noise added, effectively making the backbone slightly flexible.
METHOD 
METHOD Next, using our TRADES algorithm, described in:

METHOD Feldman, H.J. and Hogue, C.W.V.  A Fast Method to Sample Real
METHOD Protein Conformational Space.  Proteins  2000; 39(2): 112-131.
METHOD 
METHOD approximately 200 structures were generated by Calpha walk, using the
METHOD coordinates recorded in the trajectory distributions.  The rest of the
METHOD structure was built using the TRADES algorithm described in the above
METHOD reference.  Briefly, N, C and O are placed to minimize errors in bond
METHOD angles and bond lengths.  Beta carbons are placed according to a look
METHOD up table dependent on residue and adjacent alpha carbon positions.
METHOD Sidechains are placed probabilistically using Dunbrack's backbone
METHOD dependent rotamer library.  All residues are chirally and sterically
METHOD valid, have a minimum of non-hydrogen van der Waal collisions.
METHOD 
METHOD Finally, from the pool of generated structures (all very similar in
METHOD backbone but with different rotamer packings), various statistics
METHOD were collected including radius of gyration, exposed surface area,
METHOD exposed hydrophobic surface area, and empircal energy score according
METHOD to two different scoring functions: an atom-based one (Zhang and DeLisi)
METHOD and a residue-based one (Bryant and Lawrence).

METHOD The best structures were chosen based on their energy scores, radii
METHOD of gyration and exposed surface area.
