METHOD The alignment to 1qly was found and created with PSI-BLAST.
METHOD Model 1 of 1qly and the alignment were used to build the homology 
METHOD model of T0099, using an
METHOD automated procedure and the global optimization technique in ICM.
METHOD Using the given alignment, the amino acid sequence of T0099 was
METHOD tethered to the parent structure. Conformations of conserved residues
METHOD were kept identical to those in the parent. Monte carlo (MC)
METHOD search was used to find the lowest energy conformation of
METHOD nonidentical residues.
METHOD Conformation of insertions and deletions were predicted using the
METHOD MC method. The structure was minimized to remove clashes and steric
METHOD strain to obtain the final structure.  The model is designated
METHOD "unrefined" to reflect the crude product, which is designed to help
METHOD probe the reliability of automated methods.
