METHOD An initial simulation model was created by mutation of a fully extended 
METHOD polyglycine into the target sequence. GROMACS (Berendsen et al, 1995; Comp. Phys. 
METHOD Comm. 95 pp. 43-56) with GROMOS96 force field was used for all simulations, 
METHOD and among applied parameters were periodic boundary conditions, temperature 
METHOD coupling and long range electrostatics. 
METHOD The system was initially built up by a shell of explicit water of 0.6 nm added 
METHOD around the stretched model, and the system was placed in a 12x12x150 nm
METHOD box. Before each of the following simulations an energy minimization was performed. 
METHOD After adding water or renewing the water, a 10 ps run with position restraints 
METHOD on the protein was done to equillibrate the water. 
METHOD A main collapsing run of 1 ns was performed. This run started with all amino acid 
METHOD positions harmonically restrained, releasing each 10 ps a consecutive residue from 
METHOD its restraints until the complete chain was able to remove free. The
METHOD first residue restraint was released at the N-terminal side, the last restraint
METHOD at the C-terminal side. If the residue releasing procedure was completed
METHOD before the end of the simulation, then the remaining time was used to continue
METHOD without restraints. From the 1 ns trajectory, each 1 ps a snapshot was recorded,
METHOD and for each snapshot the radius of gyration about the x, y and z axes of the 
METHOD protein atoms were computed. The frame with the model in the most compact state 
METHOD was selected for further refinement. Drifting water molecules having no contact
METHOD with water shell or protein were removed from the box, and the dimensions of
METHOD the box were maximally reduced, and empty holes in the box were filled with 
METHOD water molecules. The simulation was restarted to run for another 3 ns, and
METHOD based on the evolution of forming secondary and tertiary segments, as well
METHOD as backbone-backbone contacts and free energy of the water, the best 
METHOD model conformation was selected for submission.
METHOD
METHOD Target T0102 is a cyclic polypeptide. Both terminal residues are expected to contact 
METHOD during the folding process, and form a peptide bond to close the ring. The bond
METHOD formation and ring closure is mimicked by adding a distance dependent potential to 
METHOD the MD hamiltonian. A penalty is added to a linear potential, as long as the distance 
METHOD between the terminal atoms 1 N MET and 70 C TRP exceeds the treshold value of the
METHOD regular peptide bond distance. During a 3 ns simulation, following after the collapsing 
METHOD run, early formation of helical structure is visible, both in the restrained terminal
METHOD simulation and a shadow simulation without any restraints.
METHOD
METHOD During a third simulation of 2 ns, the published secondary structure (J. Biomol. NMR12, 
METHOD 173-175 (1998)) was used to include secondary structure information in the system after
METHOD ring closure. The secondary structure is all helical, and distance restraints were derived 
METHOD from the acceptor and donor atoms that form hydrogen bonds in the helices. An identical 
METHOD potential as described above was used for each restraint. A relatively small constant force 
METHOD was applied in the restraints to mimick the helix forming propensities and slow growth 
METHOD of the segments. 
METHOD 
METHOD From the broadest maximum of interatomic contacts a frame was selected for submission.
METHOD Helix formation appears in 40 out of 50 helical residues.

METHOD required to obtain sufficient folding statistics, a rather stable intermediate
METHOD conformation maybe found and might serve as starting structure for fold recognition 
METHOD or folding acceleration methods.
