METHOD we "predicted" 100% chance of helix at the residues stated in this
METHOD paper to be helical, and 100% random coil for the remainder.  Using a
METHOD map of the conformational space available at each residue, based on the
METHOD observed conformations of helical and coil residues in the PDB, we came
METHOD up with probability distributions for the conformation of each residue,
METHOD called "trajectory distributions", as input to a modified version of
METHOD our TRADES algorithm, described in:
METHOD

METHOD 
METHOD approximately 200,000 structures were generated by a random walk in
METHOD Ramachandran space, using the trajectory distributions to build the
METHOD backbone.  Sidechains are placed probabilistically using Dunbrack et
METHOD al's backbone dependent rotamer library.  All residues are chirally
METHOD and sterically valid, have a minimum of non-hydrogen van der Waal
METHOD collisions.
METHOD
METHOD To account for the cyclic nature of this peptide, we observed a helix
METHOD was predicted to pass through residues 1 and 70, so rather than
METHOD generating starting at residue 1, our N-to-C random walk was started
METHOD at residue 6 (through 70, followed by 1-5) at a loop between two
METHOD helices.  After generation, those for which the N and C termini were
METHOD more than a few Angstroms apart were discarded, leaving a few hundred
METHOD structures.  The N and C termini were then "spliced" together in these
METHOD structures and the residues renumbered properly, the Met being residue
METHOD 1.  No attempt was made to correct the geometry at the splice site, so
METHOD some minor error is expected in this region.
METHOD
METHOD From the pool of structures, the models were chosen on the basis of
METHOD helical content, compactness, and general topology, keeping in mind
METHOD that this is a membrane spanning protein.  It is important to note that
METHOD no explicit scoring function was used to rank the structures in this
METHOD case since the majority of scoring functions are designed for aqueous,
METHOD not membrane proteins.
