METHOD    The following steps were used  to generate the model.
METHOD    STEP 1. Ab initio prediction of supersecondary 'nucleus'
METHOD (Protein Sci., v. 8, Suppl.1, p.86) of the target protein
METHOD using two methods: (a) calculation of thermodynamic
METHOD stabilities of alpha-helices, alpha-hairpins, and beta-sheets
METHOD in hydrophobically collapsed protein using program Framework
METHOD (currently under development, Biopolymers, v.42, pp. 239-269),
METHOD and (b) qualitative analysis of hydrophobicity and propensity
METHOD patterns in sequence alignments (Proteins, Suppl.3, pp.199-203).
METHOD    STEP 2. Assembly of 3D structure from the found alpha-
METHOD helices and beta-sheets, simultaneously for several homologous
METHOD proteins from the target family.  Geometry of the predicted
METHOD beta-sheet has been copied from Uracil-DNA glycosylase
METHOD inhibitor (1ugi_A PDB file), a protein with different fold.
