METHOD
METHOD Prediction was made with the stochastic perturbation potential energy
METHOD minimization algorithm described in [1,2]. This was used to minimize an
METHOD objective function consisting of the AMBER potential energy plus terms
METHOD approximating solvation energy [3] plus "biasing" terms that steer
METHOD the minimization towards predicted secondary structure.
METHOD Predictions of secondary structure were made using a concensus of the 
METHOD strongest  predictions from a variety of secondary structure prediction 
METHOD servers. 
METHOD The submitted prediction is the structure corresponding to the second 
METHOD lowest energy found by our optimization approach, which is why it is 
METHOD ranked second. However this structure is negligibly higher in energy 
METHOD (-1843 vs. -1835 kcal/mole) , and is our preferred prediction.
