METHOD   Predictions are based on the discovery of superfamily specific

METHOD   In addition Pfam sequence families are used to give clues as to
METHOD   possible structural superfamilies to investigate.
METHOD
METHOD   T0110 specific information:  T0110 is a ribosome binding factor (RbfA)
METHOD   conserved in prokaryotes and chloroplasts. PSI-BLAST identified 
METHOD   probable distant homologues in the nematode and Drosophila genomes.
METHOD   The consensus predicted secondary structure 
METHOD   alpha-beta(2)-alpha-beta-alpha could be readily mapped onto the (SCOP)
METHOD   alpha-lytic protease prodomain-like fold. The examples of this fold
METHOD   include the C-terminal domain of GTPase Era and the N-terminal domain
METHOD   of ribosomal protein S3. These two domains are probably homologous and
METHOD   share an RNA-binding motif with the KH domain. No KH-like motif was
METHOD   detected in the RbfA family that weakened the possibility
METHOD   of a distant homology of RbfA to the S3/Era domain. Moreover, the 
METHOD   the conserved residues of the RbfA family could not be readily 
METHOD   explained by the prediction of the alpha-lytic protease prodomain-like 
METHOD   fold. No other SCOP superfamily was found to be consistent with the 
METHOD   pattern of conserved residues. 
METHOD   The target fold was deduced from the predicted secondary structure 
METHOD   using empiric rules. The template structure of predicted topology
METHOD   was obtained by modification of the topology of the C-terminal domain 
METHOD   of Era (1ega). The architecture of this domain was preserved.
METHOD   The 3-D coordinates have been generated by MODELLER from the template.
