METHOD Rosetta/AMBER Hierachy Method, a molecular dynamics refinement
METHOD of a Rosetta prediction.  
METHOD For Rosetta, 3 and 9 residue fragments consistent with the 
METHOD query sequence's profile and secondary structure prediction 
METHOD (via SAM, PHD, and PSI-PRED) were assembled using Monte Carlo 
METHOD and a Bayesian scoring function with both sequence dependant 
METHOD and independant terms. The results from several thousand 
METHOD independant runs were filtered and clustered and models 
METHOD selected from cluster centers.  Models passing several of the 
METHOD filters prior to clustering have side chain atoms built on by 
METHOD simulated annealing (dunbrack phi-psi dependant rotamer library) 
METHOD and are then rescored. This score is then used as a last filter
METHOD prior to clustering. (Simons et al. J Mol Biol 1997;268:209-225).
METHOD For AMBER, the mostly highly populated clusters from Rosetta 
METHOD were subjected to 150 ps of molecular dynamics with the Cornell 
METHOD et al. (JACS 1995;5179-5197) force field.  This is the final 
METHOD snapshot from a trajectory with one of the lowest free
METHOD energies, according to the MM-PBSA free energy function as 
METHOD previously applied towards the study of protein stability of 
METHOD HP-36 (Lee et al. Proteins 2000;39:309-316).
