METHOD TEMPLATE SELECTION AND ALIGNMENT
METHOD There are two domains for the target.
METHOD For the N-terminal domain, PrISM found 1b0u as the best template
METHOD with sequence identity 29%. The alignment is straightforward.
METHOD For C-terminal domain, Most of the automated sequence search 
METHOD or threading methods did not give significant matches.                 
METHOD The roles of C-terminal domain may involve in the repression of 
METHOD malT gene. Combining the genome structure information of malK and its
METHOD homologs, we made an assumption that the C-terminal domain of the 
METHOD target may bind cyclodextrin and/or maltotriose. Thus, the known structures
METHOD of cyclodextrin binding domains were chosen as the templates. The PrISM's
METHOD sequence-structure alignment module was used to align target's sequence
METHOD to the template.

METHOD Models were built using Modeller4.0 (Sali & Blundell,1994)     
METHOD and loops and side chain were refined using colony energy (Xiang & Honig). 
METHOD The models were compared using TROLL (Petrey & Honig) 
METHOD energy function and the best scoring model is submitted.
