METHOD   Predictions are based on the discovery of superfamily specific

METHOD   In addition Pfam sequence families are used to give clues as to
METHOD   possible structural superfamilies to investigate.
METHOD
METHOD   T0121 specific information:  The N-terminal domain of T0121
METHOD   belongs to the ABC transporter ATPase family. There is a 30% sequence
METHOD   similarity of the N-terminal 240 residues and the ATP-binding subunit 
METHOD   of the histidine permease 1b0u, making this domain a HM target. We
METHOD   predicted here the structure of the C-terminal ~130 residues. The 
METHOD   predicted secondary structure of this region was all beta. A signature
METHOD   of OB-fold (see our prediction of the CASP2 target T0004) was 
METHOD   recognised in the C-terminal half of this region. Downstream of this 
METHOD   "OB-fold"sequence, in the N-terminal half, there is the most 
METHOD   conserved sequence in the target C-domain family containing the 
METHOD   strictly conserved arginine. 
METHOD   PSI-BLAST search with the fragment 281-372 including both
METHOD   "arginine" and "OB-fold" sequences detected a weak similarity to
METHOD   a part of the C-terminal domain of molybdate-dependent transcriptional 
METHOD   regulator ModE of known structure (1b9m). 
METHOD   The C-terminal domain of ModE (1b9m) consists of two
METHOD   OB-fold (sub)domains with swapped C-terminal strands, and the 
METHOD   similarity region contained the whole of the C-terminal OB-fold with
METHOD   correct alignment of the OB-fold signature (small residue, Gly or Ala, 
METHOD   and beta-bulge in the first strand; conserved Gly in the turn at the
METHOD   beginning of the fourth strand). Reversed PSI-BLAST search with the 
METHOD   sequence of the ModE C-domain detected similarity to the C-terminal 
METHOD   domains of ABC transporters including members of the T0121 family,
METHOD   supporting this prediction. The PSI-BLAST alignment (direct search
METHOD   with the T0121 C-terminal fragment 281-372) was mannualy extended 
METHOD   to the whole sequences of the C-terminal domains of T0121 and ModE.  
METHOD   The 3D coordinates were generated by modeller.
