REMARK Predictor remarks
METHOD We use FAMS (Full Automatic Modeling System), a method of homology
METHOD modeling consisting of database searches and simulated annealing. A
METHOD ll processes involving searches for homologous proteins, alignment,
METHOD  the construction of c-alpha atoms, main-chain atoms, and side-chai
METHOD n atoms are performed automatically. In this method, the main-chain
METHOD  conformations are generated using the segment library and the main
METHOD -chain coordinates in reference proteins. The segment library inclu
METHOD des many kinds of conformation which have the loop length up to 26
METHOD residues. The simulated annealing is executed considering the local
METHOD  space homology representing the similarity of environmental residu
METHOD es at topologically equivalent positions in reference proteins. Sid
METHOD e-chain conformations are generated for constructed main-chain atom
METHOD s by database searches, and main-chain atoms are optimized for the
METHOD fixed side-chain conformations. These two processes, i.e., the side
METHOD -chain generation and main-chain optimization, are repeated several
METHOD  times. This type of construction provides a structure similar to t
METHOD he X-ray structure, in particular, for main-chain and side-chain at
METHOD oms in the residue belonging to structurally conserved region (SCRs
