METHOD I Identified the fold with 3D-pssm.

METHOD The identified templates are 2lis and 3lyn with 22.9 % and 18.2 % 
METHOD seqeunce identity respectively. The structures were aligned with
METHOD COMPARER and the consensus secondary structure used to make a 
METHOD secondary structure template for CLUSTALX.

METHOD I used CLUSTLX to align the target to multiple sequences, including the 
METHOD sequences of the template structures 2lis and 3lyn and the secondary
METHOD structure assignment. 2lis was choosed as template because of the
METHOD sequence identity, longer region of stuctural overlap with the 
METHOD target and the higher resolution of the crystal structure.

METHOD The modelling was performed parallel with two strategies. The first 
METHOD model was calculated using MODELLER. For the creation of the second 
METHOD model the core regions were built by SCORE, the loop regions
METHOD were inserted by CODA, the side chains were rebuilt by SCWRL and 
METHOD model minimized by MODELLER.

METHOD The two models were inspected in MAGE and the most reasonable loops
METHOD of both models were selcted out and incorporated in the model which
METHOD was based on SCORE. The new model was minimized with MODELLER again 
METHOD using the disulfide bridge between residue 60 and 134 as a constraint.

METHOD The final model has a low energy referring the MODELLER output.

METHOD The resultant model has no Ramachandran outliers and the PROSA energy
METHOD plot is at least as good as the plot from the template 2lis. It has bad 
METHOD van der Waals clashes for the main chain in the loop regions and for the
METHOD sidechains in the alpha helical regions. CODA and SLOOP were unable to 
METHOD find METHOD satisfactory loops.
