METHOD 
METHOD Database searches were performed using standard search algorithms such
METHOD as fasta, psi-blast, and impala.  In order to find the best alignment, 
METHOD alignments were generated between each template and the target.  Several 
METHOD template "profiles" were generated containing a sequence alignment based 
METHOD on the structural superposition of the templates, generated using CE.   
METHOD The target sequence was aligned to each of these template profiles.  In
METHOD addition, a profile was generated using the CE superposition of 3lynA
METHOD and 1lis and that profile was aligned to the profile of the sequence
METHOD relatives of the target.
METHOD 
METHOD Templates and alignments were assessed by monitoring how closely the
METHOD alignment matched the PHD and PDIPRED secondary structure predictions
METHOD for the target with the actual secondary structure of the template.
METHOD Additional assessment was performed using in-house software to identify
METHOD most preferable templates/alignments based on interactions that are
METHOD seen in the template and their likelihood to occur in the given 
METHOD alignment.
