REMARK METHOD: This 3-D model was constructed from an alignment with 
REMARK the Winged DNA-binding domain superfamily. This protein
REMARK was identified to be a member of this family from our protein
REMARK threading results, see MJE Sternberg, PA Bates, RB Russell, MAS Saqi, R Sayle 
REMARK and A Lyall submission for T0026 fold recognition prediction.
REMARK The alignment found by our threading algorithm with multiply aligned
REMARK sequences from known Winged domain proteins was slightly ajusted (manual). 
REMARK The most significant change been that the second amphapathic helix needed to be realigned
REMARK three residues further on towards the C-terminus relative to the consensus alignment.
REMARK The protein was then modelled from a single parent structure, the nmr structure for
REMARK the transcription regulator, LexA, Brookhaven code 1LEA.
REMARK Standard model building by comparison protocols were used as outlined below:
REMARK Fragments to join insertions/deletions were selected from a nonredundant 299 protein
REMARK chain library (sequence similarity of less than 25%, R-factor <= 2.5). The loops
REMARK selected were chosen on the basis of good sequence similarity with
REMARK the target and how well the fragments fitted to the take off points
REMARK both in terms of rms fit on the Ca atoms used for the take off points
REMARK and the difference in C=O angles of the backbones between
REMARK template and chosen fragment in the take off region as described
REMARK in (Bates, P.A. and Sternberg, M.J.E. (1992) In Rees, A.R., 
REMARK Sternberg, M.J.E. and Wetzel, R. (eds), Protein Engineering. A
REMARK Practical Approach. IRL Press, Oxford, pp. 117-141.),
REMARK A modification of the Jones and Thirup approach (Jones, T.A. and
REMARK Thirup, S. (1986). EMBO J., 5, 819-22.).
REMARK Rotamers were assigned by tracing the path of the old side chain.
REMARK For the building as many bond lengths, angles and torsion angles are taken
REMARK from the old side chain that are compatible with the new side chain.  
REMARK Additional internal coordinates to complete the side chain are taken 
REMARK from the secondary structure dependant rotamer library (McGregor, M.J.,
REMARK Islam, S.A., and Sternberg, M.J.E. (1987). J. Mol. Biol., 198, 295-310.),
REMARK As described in (Bates, P.A. and Sternberg, M.J.E. (1992) In Rees, A.R.,

REMARK The model was then inspected via a graphics program.  Any side chain clashes
REMARK remaining were resolved by using alternate rotomers for one or more of the side
REMARK chains involved.
REMARK  To remove the small number of steric clashes remaining in the model 50 steps of
REMARK  steepest descents were run using the PROGRAM CHARM (CHARM software version 3.3
REMARK (1992) Molecular Simulations Inc. 200 Fifth Avenue, Waltham, MA 02154.). 
REMARK The first three and last four residues were modelled.  However a superposition of
REMARK all Winged DNA-binding domain indicated that the N- and C-termini are 
REMARK quite flexible, therefore, these residues have been assigned an occupancy of zero.      
REMARK========================================================================================= 
REMARK Although we do not expect the finer details of the model to be particularly accurate,
REMARK this is not a comparitive modeling study, we do think that constructing 3-D models
REMARK from good alignments produced by threading algorithm can support strongly, or question,
REMARK the final choice of fold made.  In this case the overall stereochemical quality 
REMARK of the model is good, PROCHECK (Laskowski R. A, MacArthur M W, Moss D S & 
REMARK Thornton J M (1993) J. Appl.Cryst., 26, 283-291.), there is a conserved hydrophobic core,
REMARK and there are no significant holes in the structure. In addition many of the side chains
REMARK that are involved in superrepressor activity (Van Duyne G D et. al. (1996). J. Mol. Biol., 
REMARK 256, 377-391),particulary those within a beta-hairpin,residues 62-79, cluster on one side
REMARK of the molecule.
REMARK It will be interesting to see how our model compares, a model produced by a 
REMARK combination of threading and comparitive modeling algorithms plus some manual intervention,
REMARK with models produced by direct folding algorithms, as for example lattice models.
