REMARK 
METHOD The method used by our group is based on employment of a self- 
METHOD consistent field theory in threading technique [1,2], now implemented 
METHOD for proteins of different structural classes [3,4]; as a result, 
METHOD we obtain free energy of a sequence in all the competing folds taken 
METHOD from PDB and can choose the most probable fold(s), i.e. the one(s) 
METHOD of the lowest free energy for a given sequence. To enhance the 
METHOD reliability of fold recognition, we did these free energy calculations 
METHOD for all the available homologs to a given target sequence and averaged 
METHOD the obtained free energies (for each competing fold) over all of them, 
METHOD assuming that the minimum of these averaged free energy should point to 
METHOD the most probable fold of a target sequence [5]. The fold library used 
METHOD is based on SCOP [6], the homology search is done by PSI-BLAST [7] and 
METHOD MAXHOM [8], the energy parameters are taken from [4]. 
METHOD In addition, we used here a pseudo-energy term taking into account the 
METHOD quality of sequence alignment of the target onto a considered template 
METHOD protein. This term is obtained using the BLOSUM62 residue similarity 
METHOD matrix.
