METHOD 
METHOD Comparative modeling was used to predict the structure of T0049. 
METHOD A database search of homologous sequences identified two potential  
METHOD template structures, a Class C beta lactamase (2blt) and a  
METHOD D-ala-D-ala peptidase (3pte).  We generated numerous potential sequence  
METHOD alignments using the 2bltA and 3pte templates.  In each alignment, some   
METHOD regions appeared to be superior to other alignments, and some regions 
METHOD appeared to be worse.  We aligned the structures of 2bltA and 3pte to 
METHOD generate a sequence alignment of the two templates based on the crystal 
METHOD structures.  The target sequence was then aligned to the sequence 
METHOD alignment of the templates.  Our potential alignments were assessed 
METHOD based on several criteria including: 
METHOD (1)  Conservation of glycine residues in disallowed phi/psi regions 
METHOD (2)  Conservation of cis Prolines 
METHOD (3)  Logical placement of insertions and deletions (not in secondary 
METHOD      structural elements 
METHOD  
METHOD The alignment ultimately selected is a hybrid of the two template  
METHOD structures.  Both templates contain large quantities of loops that are 
METHOD not involved in forming helices or beta sheets.  Structure predictions 
METHOD were not made for several of these loop regions because of low sequence  
METHOD identity to either template, insertions/deletions in the target 
METHOD within these regions.  The predominant template is 2bltA, rather tha 
METHOD 3pte, with an overall sequence identity of 18% in the regions predicted.
