METHOD 
METHOD Important comment: We submit a model for the catalytic 
METHOD domain of T0054 (predicted to include approx. res. 75-186++) 
METHOD as a FOLD RECOGNITION with particular emphasis on the alignment 
METHOD with the presumed parent structure(s). Our goals with submitting 
METHOD predictions in this category is to explore information that could 
METHOD provide additional information to guide systematic threading methods, 
METHOD but is rarely taken into account. Much of this information is 
METHOD accessible through multiple sequence analysis, preferably 
METHOD IN COMBINATION WITH A FUNCTIONAL/MECHANISTIC HYPOTHESIS. 
METHOD Please note that, due to the low number of homologs in the databases 
METHOD (we used 5 incl. the target), T0054 is NOT a priori a suitable target 
METHOD for testing the SAINT ab initio secondary structure prediction system 
METHOD developed by members of our team (Benner et al., U.of Florida). 
METHOD To illustrate this fact, we submit coordinates only. 
METHOD 
METHOD Methodology used in this prediction for T0054 (VANX): 
METHOD 
METHOD 1.Selection of parent structures 1vhh (primary) and 1lbu (secondary): 
METHOD Based on the D,D-peptidase activity of VANX, the characteristic motif 
METHOD HxxGxxxD-//-H which forms the zinc-binding site at the bottom of the 
METHOD active site, found also experimentally by McCafferty, Lessard & Walsh 
METHOD (Biochem., 1997, 36:10498-505), and supported by the listing returned 
METHOD by H3P2 (D.Rice et al.) on the UCLA-DOE-FR-server (1lbu domain 2 ranks 
METHOD 4th with a z-score of 1.8). (The other methods supported by the UCLA- 
METHOD DOE-server failed to list 1lbu or 1vhh in the list of top 15 hits.) 
METHOD 
METHOD 2. Alignment of mechanistically crucial residues 
METHOD These are conserved in the sequence alignment and tested experimentally 
METHOD (ref. McCafferty, see above). The side-chains of the Zn-coordinating 
METHOD residues were held constant in the modeling, and our emphasis was on 
METHOD leaving intact the chain topology surrounding the immediate Zn-binding 
METHOD site, where possible. This provided important anchor pts. for the model. 
METHOD 
METHOD 3. Alignment/Prediction of other parts of the domain 
METHOD * Domain Boundaries: We assigned which elements of 1vhh/1lbu seemed to 
METHOD be important structurally to support the active site scaffold. One of 
METHOD those is a long helix a the N-terminus of the domain. While we had to 
METHOD NEGLECT the possible occurrence of a (weak) INTERNAL SEQUENCE REPEAT 
METHOD which would have pointed to a domain boundary around res. 87 (putative 
METHOD seq. repeat starts at res. 32 and 67, respectively), we considered the 
METHOD requirement for a minimum length of the corresponding N-terminal helix 
METHOD the dominant requirement and assigned the C-terminal domain core  
METHOD to res. 75-186(-end?) - CATALYTIC DOMAIN. 
METHOD * Putative Disulfide Bridges as Distance Constraints: The positions 
METHOD of Cys residues in the 5 proteins in our family are not conserved, 
METHOD which we attributed to their non-essential nature. Nevertheless, we 
METHOD assumed that all Cys residues would form pairs in the respective 
METHOD structures. The resulting distance constraints were often ambiguous as  
METHOD we lacked information regarding their connectivity and because we 
METHOD we cannot easily predict the N-terminal domain of the structure. Never- 
METHOD theless, we could derive some requirements with regard to a possible 
METHOD folding topology. MOST STRINGENT WAS THE REQUIREMENT FOR PROXIMITY OF 
METHOD the three positions corresponding to C78, C157, and R167. 
METHOD * Whereever possible we considered highly CONSERVED POSITIONS in the 
METHOD multiple sequence alignment as POTENTIAL ALTERNATIVE RESIDUES for 
METHOD 2ndary roles in a conserved mechanism of ZN-MEDIATED PROTEIN HYDROLYSIS 
METHOD (proton transfer, substrate binding, etc.). 
METHOD * Secondary Structure Prediction: We generated secondary structure 
METHOD predictions using PHD (server), the method by Chandonia & Karplus 
METHOD (JM Chandonia, personal communication), SAINT (Benner et al., U. of 
METHOD Florida, and our manual predictions. However, the impact of these 
METHOD predictions on our model were minimal, as the predictions did not agree 
METHOD well with each other and were at a low expected level of accuracy due 
METHOD to the small number of available homologs to T0054. Helix wheels of 
METHOD particular segments proved useful in predicting the detailed alignment 
METHOD with the parent structure for core helices (orientation, solvent 
METHOD accessible arcs). Such consideration were given PRIORITY OVER WEAK 
METHOD INDICATIONS OF SEQUENCE SIMILARITY in the modeling procedure, if the 
METHOD two seemed to lead to different conclusions regarding the seq.-str. 
METHOD alignment between T0054 and 1vhh. 
METHOD 
METHOD 4. Shortcomings of the model 
METHOD * Residue E181 has been implicated to be strongly involved in the  
METHOD catalytic mechanism of T0054 (Sequence conservation + McCafferty et al., 
METHOD see above). In accordance with these speculations, it seems likely that 
METHOD the side-chain of E181 should come within the distance of a water 
METHOD molecule from the putative position of the Zn++ ion. In our model, 
METHOD this requirement is not fulfilled, although E181 is still in proximity 
METHOD of the active site. However, we believe that this shortcoming reflects 
METHOD our difficulties with the modeling process itself (models generated 
METHOD manually, using SYBYL, segment modeled through a loop search), and 
METHOD that the problem could be resolved by bringing the loop in question 
METHOD closer to the active site by "pulling it up". This should not have any 
METHOD impact on the chain arrangement in the rest of the model. 
METHOD * As mentioned above, we had to ignore the putative structural 
METHOD implications of a two-fold weak sequence repeat which is typical for 
METHOD the N-terminal domain of 1lbu. 
METHOD * We see a possibility for an additional metal++-binding site formed 
METHOD by a cluster of negatively charged residues, D142, D145, E146. We were 
METHOD unable to combine this cluster with another putative ligand position 
METHOD (e.g. E133). This could indicate that our prediction is inaccurate in 
METHOD this region. 
METHOD 
METHOD THIS IS A MODEL FOR THE C-TERMINAL (CATALYTIC) DOMAIN OF T0054.  
METHOD RESIDUES 75-186 ARE INCLUDED. THE SUGGESTED PARENT STRUCTURE, 1VHH, 
METHOD WAS USED IN FRAGMENTS AS SHOWN SUMMARIZED BELOW. AS WE WOULD LIKE 
METHOD FOR THIS PREDICTION TO BE EVALUATED AS A WHOLE (NOT AS INDIVIDUAL 
METHOD FRAGMENTS), AND BECAUSE WE EXPECT THE STRUCTURES TO LOOK VERY SIMILAR 
METHOD IN THEIR CORE FEATURES, WE HAVE LISTED 1VHH AS A PARENT FOR THE ENTIRE 
METHOD SUBMISSION. A PREDICTION FOR THE N-TERMINAL 75 RESIDUES IS BEYOND THE 
METHOD SCOPE OF OUR METHODS/TIME AT THIS POINT. HOWEVER, ACCORDING TO OUR 
METHOD PREDICTION, FOLD SIMILARITY WITH THE N-TERMINAL DOMAIN IN 1LBU WOULD 
METHOD BE POSSIBLE ONLY WITH SUBSTANTIAL CHANGES IN THE ORIENTATION OF THE  
METHOD DOMAINS TOWARDS EACH OTHER, IF AT ALL.
