METHOD 
METHOD Comparative modeling was used to predict the structure of T0055. 
METHOD A database search of homologous sequences identified two potential  
METHOD template structures, 1esl and 2msb.   
METHOD  
METHOD This alignment was generated by aligning the two templates using  
METHOD structural, rather than sequence-based, alignment.  The target  
METHOD sequence was aligned with the structure-based alignment of the templates.  
METHOD This alignment was then compared with the sequence family alignment  
METHOD to ensure that highly conserved residues in the family are also conserved  
METHOD in the new alignment.  Gly residues in disallowed regions and cis  
METHOD Prolines were checked in the new alignment, and our interaction-checking  
METHOD software was run to check for problems in the new alignment.  We suspect 
METHOD that helix (res 35-47) may move as a rigid body toward the rest of the 
METHOD molecule, as in 2msb. 
METHOD  
METHOD Protein loops were built by a local code here--an efficient Monte Carlo 
METHOD Simulated Annealing (MCSA) C++ program for loop modeling (Zhang H. et al, 
METHOD Biopolymers, Vol.41, 61-72, 1997). The total conformational energy in each 
METHOD step of MCSA simulation consists of two parts: the nonbonded atomic 
METHOD interaction represented by a simple soft-sphere potential (Zhang H.  et 
METHOD al, Carbohydrate Research, Vol.284, 25-34, 1996) and the harmonic distance 
METHOD constraint to ensure the smooth coonection of the loop C-terminal. A 
METHOD Grid-mapping algorith was used to dramatically accelerate the program 
METHOD speed. In this target, it took SGI octane 10-11 minutes to generate a 
METHOD conformation for the longest 12-residue loop. Totally, 100 conformations 
METHOD were generated for every loop.  Then each conformation was minimized in 
METHOD the CHARMm force field (Brooks, BR et al, Journal of Computational 
METHOD Chemistry, Vol.4, 187-217, 1983). Finally, 5 conformations with the lowest 
METHOD CHARMm energies were selected and checked manually to see which one fits 
METHOD the environment best.
