METHOD  SEQUENCE ALIGNMENT

METHOD  Related sequences were aligned using GCG PILEUP program using  
METHOD  BLOSUM50 substitution table. A number of alignments were  
METHOD  generated starting with default gap creation and extension  
METHOD  penalties and subsequently lowering them step by step.  
METHOD  Obtained alignments were inspected for variability and  
METHOD  consistency with the structure of the template. The final  
METHOD  alignment was selected after testing all relevant alignments  
METHOD  by building 3D model for each of them and evaluating their  
METHOD  structural consistency.

METHOD  Model was built using Homology module of InsightII program.   
METHOD  For structurally conserved regions backbone conformation was  
METHOD  preserved and just side chains were substituted. 
METHOD  For loop regions candidate substructures were identified from  
METHOD  database of protein structures and selection was made by visual  
METHOD  inspection. After the coordinates were assigned to the target  
METHOD  sequence, rotamers were rebuilt using backbone dependent  
METHOD  rotamer library [1]. To preserve conserved contacts some  
METHOD  rotamers were set back manually.

METHOD  Model structures built by above procedure were subjected to  
METHOD  quality control procedure by using mainly two programs:  
METHOD  ProsaII [2] and Whatcheck [3]. Visual inspection was also  
METHOD  heavily used.

METHOD  ENERGY MINIMIZATION 
METHOD  Final model was subjected to 30 steps of steepest descent  
METHOD  minimization using InsightII Discover to remove remaining  
METHOD  steric clashes.

METHOD  Error estimates were based on pairwise distances of superimposed  
METHOD  structures of structurally related proteins. The loop regions were  
METHOD  assigned errors according to the prediction of their variability.
