METHOD The predicted SmD3 model has the same topology and share

METHOD    The beta-sheet topology, relative shifts of beta-strands, and  
METHOD locations of 3 beta-bulges in SmD3 ribonucleoprotein were 
METHOD predicted using thermodynamic theory of secondary structure.  
METHOD The part of the theory describing energy expressions and  
METHOD optimization algorithm for alpha-helices was published in  
METHOD Biopolymers, 42:239-269.  A similar approach for beta-sheet and  
METHOD supersecondary structures is currently under development.   
METHOD The theory also predicts formation of Pro74-Met86 helix (not  
METHOD included in the fragment studied by X-ray crystallography) 
METHOD packed against the beta-barrel. 
METHOD   Step 2. Distance geometry calculations 
METHOD -------------------------------------- 
METHOD    The structure of Sm D3 protein was calculated by distance geometry 
METHOD refinement with evolving system of angle and distance constraints using 
METHOD DIANA, Molecular Modeling module of QUANTA, and a few supplementary 
METHOD programs (Biophys. J., 72:1963-1985).  Each refinement iteration consists  
METHOD of modification of constraints and calculations with DIANA. The stepwise  
METHOD modification of constraints during the refinement allows to adjust  
METHOD conformers of side-chains, turns, and loops using multiple sequence  
METHOD alignments and qualitative rules, such as formation of sterically allowed  
METHOD structures, close packing, polarity matching, and maximization of hydrogen  
METHOD bonding.  
METHOD    As many as 65 iterations were necessary to generate reasonable  
METHOD conformations of side-chains and loops.  Final calculations were performed  
METHOD using 287 angle constraints, 82 H-bonds, and no constraints on CB...CB  
METHOD distances.  There was no need in CB...CB  constraints because the cyclic  
METHOD system of main-chain H-bonds in beta barrel and supplementary H-bonds of 
METHOD side-chains were sufficient to keep a compact structure.
