METHOD Comparative modeling was used to predict the structure of T0060. 
METHOD After a database search for homologous sequences, 1gif was selected as

METHOD Sequence alignments were generated using CLUSTAL (Higgins & Sharp, Gene, 
METHOD 73:237-244 1988) and AMPS (Barton, Methods in Enzymology 183:403-428  
METHOD 1990).  Potential alignments were assessed based on several criteria, 
METHOD including: 
METHOD (1)  Conservation of active site regions (as described in the scientific 
METHOD      literature) 
METHOD (2)  Conservation of residues that are conserved throughout the sequence 
METHOD      family 
METHOD (3)  Conservation of glycine residues in disallowed phi/psi regions 
METHOD (4)  Conservation of cis Prolines 
METHOD (5)  Logical placement of insertions and deletions 
METHOD  
METHOD An in-house program was implemented to assess the conservation of   
METHOD interactions between the template and the target.  This was used to 
METHOD identify potential problems in the alignment and to predict which side 
METHOD chains are most likely to maintain the template conformation.   
METHOD  
METHOD The overall sequence identity between T0060 and the template 1gif_B 
METHOD in our alignment is 32%.  The alignment indicates an insertion of one  
METHOD residue relative to the template at position 68.  The region containing  
METHOD residues 65-71 was therefore treated as a "loop" and reguilt ab initio. 
METHOD  
METHOD A systematic search method, 'mc_gen' (Samudrala and Moult, unpublished) 
METHOD was used to generate possible main chain conformations for the loop.   
METHOD All possible mainchains that close the loop were built, using a set of  
METHOD 14 phi/psi sample values.  The approximate fitness of each was evaluated 
METHOD with a knowledge-based potential (Samudarala and Moult, JMB 275:895-916  
METHOD 1998) with a single side-chain conformation (Samudrala and Moult, Prot.  
METHOD Eng. In press).  The 100 best-scoring conformations were then fully  
METHOD evaluated using the graph method (Samudrala and Moult, JMB 279:287-302  
METHOD 1998) to determine the best combination of side chain conformations on  
METHOD each loop backbone, and to determine the fittest one.  For each loop 
METHOD backbone conformation, up to six side chain conformations were selected  
METHOD for each residue (Samudrala and Moult, Prot. Eng. In press).  A graph  
METHOD was built with these conformations as nodes, and with one node for each  
METHOD residue in the rest of the protein.  The 100 best-scoring cliques in the 
METHOD graph were identified, and the corresponding coordinates evaluated with  
METHOD the knowledge-based potential (Samudarala and Moult, JMB 275:895-916 
METHOD 1998).  The best score out of the 100 for each loop conformation were  
METHOD saved. The fittest loop backbones were taken to be those with the best  
METHOD overall scores.  
METHOD  
METHOD A picture of the target structure is available on the internet 
METHOD (http://castor.sci.hokudai.ac.jp/~sugimoto/hDOPD.html).  The    
METHOD conformation of the loop in the picture was compared with the 10 best- 
METHOD scoring calculated conformations generated by the loop builder.  The 
METHOD second best scoring loop was judged to have a very similar conformation, 
METHOD as well as forming satisfactory interactions, so it was included in the 
METHOD final model.

METHOD Side chains were constructed for this model using the program SCWRL 
METHOD (Bower et al, JMB 267:1268-1282 1997). Side-chain interactions within  
METHOD the template, identified using our in-house interaction-finding program, 
METHOD were compared with the target side-chain conformations generated by 
METHOD SCWRL.  In several locations, expected interactions were not maintained 
METHOD in the SCWRL output.  For these regions, small groups of side chains  
METHOD were generated using the graph method (Samudrala and Moult, JMB 
METHOD 279:287-302 1998).  In some cases the graph results matched the SCWRL 
METHOD results.  However, when more favorable interactions were obtained using 
METHOD the graph method, these side-chain conformations were retained.

METHOD The structure was assessed using in-house software to check for cavities 
METHOD within the interior of the structure, unfavorable electrostatic  
METHOD interactions, and exposed nonpolar surface.  One side chain was manually 
METHOD adjusted to compensate for an internal cavity identified during the  
METHOD structure assessment.  The model was also checked using PROCHECK  
METHOD (Laskowski et al, J Appl Crystallography, 26:283-291 1993) and PROSA   
METHOD (Sippl, Proteins, 17:355-362 1993).
