METHOD  Step 1. Ab initio prediction of 3D fold 
METHOD  --------------------------------------- 
METHOD    Three alpha-helices and a beta-sheet of protein HDEA were  
METHOD predicted using thermodynamic model of secondary structure.  
METHOD The first part of the model (the energy expressions and the  
METHOD optimization algorithm for alpha-helices) was published in  
METHOD Biopolymers, 42:239-269.  A similar theory for beta-sheet and  
METHOD supersecondary structures is currently under development.   
METHOD    Matching of nonpolar areas in the helices and the beta-sheet 
METHOD in HDEA and remotely related domains of P54 and mobilization 
METHOD proteins (gi|79973 and gi|281762) helped to identify the  
METHOD spatial arrangement of the helices relative to the beta-sheet  
METHOD common for all three remotely related proteins.  
METHOD    Step 2. Construction of the initial model 
METHOD    ----------------------------------------- 
METHOD   The initial model of HDEA was constructed from 
METHOD a beta-sheet and alpha-helices taken from  
METHOD unrelated proteins, delta-endotoxin (1cby PDB file) and ROP 
METHOD (1rop PDB file), using Protein Design Module of QUANTA.    
METHOD Three predicted alpha-helices were packed manually 
METHOD against the beta-sheet using Molecular Modeling  
METHOD module of QUANTA to match the nonpolar areas of the  
METHOD helices and the sheet,  provide  "knobes into holes"  
METHOD side-chain packing, and maximize hydrogen bonding 
METHOD of polar side-chains. 
METHOD    The initial conformations of side-chains, turns, and  
METHOD loops were adjusted manually using qualitative rules,  
METHOD such as formation of sterically allowed main-chain and  
METHOD side-chain conformers, close packing, polarity matching, 
METHOD and maximization of hydrogen bonding.  
METHOD   Step 3. Distance geometry refinement 
METHOD -------------------------------------- 
METHOD    The initial model of HDEA was refined by distance geometry 
METHOD with evolving system of angle and distance constraints using 
METHOD DIANA, Molecular Modeling module of QUANTA, and a few supplementary 
METHOD programs (Biophys. J., 72:1963-1985).  The location and length of  
METHOD the shortest strand in the beta-sheet was redefined during the  
METHOD refinement. Each refinement iteration consists of modification 
METHOD of constraints and calculations with DIANA.  40 iterations were 
METHOD completed. The final calculations were performed with 330 angle  
METHOD constraints, and 81 H-bond and 166 CB...CB constraints (the CB...CB  
METHOD constraints were taken from the initial model, with deviation +- 1A).
