METHOD 
METHOD This is a hybrid ab initio/threading prediction. 
METHOD Genetic algorithm methods (Pedersen and Moult, JMB 1997 269:240-259 
METHOD  were used to simulate the conformation of a set of eight fragments 
METHOD covering the length of the sequence. The fragments overlap 
METHOD in some, but not all of the cases.  
METHOD Th GA used is novel in that the search is carried out on two  
METHOD different potential energy surfaces at the same time. 
METHOD The results of the competitive genetic algorithm yielded mostly  
METHOD alpha helix for each fragment, with some breaks.  Based on this 
METHOD result, we hypothesize  that the protein will be composed of six 
METHOD alpha helices.  This is further supported by the weak secondary 
METHOD structure prediction of PHD.  Based on this assumption, we then 
METHOD did a fold recognition search for folds which have six alpha helices,  
METHOD and which would also accommodate our fragments.  The likely candidate 
METHOD was a small domain of protein 1ais  
METHOD ( Tata-Binding ProteinTRANSCRIPTION FACTOR (II)BTATA).  We took the 
METHOD residues B1206 to B1300 of 1ais.pdb and manually fitted our fragments. 
METHOD The resulting fit is submitted as our prediction.  No attempt was 
METHOD made to model the loop regions. There are some obvious alignment  
METHOD issues that are unresolved. 
METHOD This is the first time we have used the new GA with an all fragment 
METHOD system. Normally, we would not expect the conformation of all 
METHOD fragments to be context independent. However, since they came out so 
METHOD robustly helical, with breaks at reasonable places, we decided to 
METHOD to follow through on the implications.
