METHOD This model is part homology based on 1r69 and part threading.   
METHOD The 1r69 structure was used to model the n-terminal 76 residues  
METHOD of t0064 (see alignment below).  The four-helix bundle motif of  
METHOD 256b was used to model the binding interface created from the c-terminal  
METHOD domain of t0064 and the t0065 structure.  The available abstract and 
METHOD secondary structure prediction information was used to develop the binding 
METHOD interface from the 256b structure.  The AMMP program  
METHOD (http://asterix.jci.tju.edu) was used for modeling building. 
METHOD The new atoms were placed using a kohonen neural network algorithm. 
METHOD A distance restraint was used to keep the new peptide bonds as trans. 
METHOD Performed torsion search on all applicable residues.  Conjugate 
METHOD gradient minimization on the potential energy.  The AMMP instruction 
METHOD file is listed below.  The genetic docking algorithm within AMMP was  
METHOD applied, without success, on the orientation of the four-helix bundle  
METHOD relative to the 1r69 homologous domain of t0064.  Therefore, manual structural  
METHOD adjustment was used.  The occupancy of the c-terminal strands of both t0064 
METHOD and t0065 were set to zero because we have little confidence in the orientation 
METHOD of these strands relative to the rest of the structure.
