METHOD              IS THAT OBTAINED FROM STEP (2)(E).

METHOD (4) MODELLING OF LOOPS AND DISULFIDE BRIDGES: 
METHOD              BOTH THE TEMPLATE AND THE TARGETS HAVE 8 CYS RESIDUES. IN THE TEMPLATE 
METHOD              ALL THE CYS RESIDUES ARE INVOLVED IN S-S BRIDGES. IN THE TARGET,  
METHOD              FOUR OF THE EIGHT CYS RESIDUES ARE ALIGNED WITH THE S-S FORMING 
METHOD              CYS RESIDUES OF THE TEMPLATE. HENCE TWO OF THE PUTATIVE FOUR S-S BRIDGES COULD  
METHOD              AUTOMATICALLY BE FORMED BY MODELLER (C48-S-S-C91; C151-S-S-C184). HOWEVER, THE REMAINING FOUR 
METHOD              CYS RESIDUES OF THE TARGET COULD NOT BE FORMED INTO S-S BRIDGES AS THE TEMPLATE 
METHOD              DID NOT HAVE S-S FORMING CYS AT THE EQUIVALENT POSITIONS. 
METHOD              IT WAS INTERESTING TO NOTE THAT THE REMAINING CYS RESIDUES OF THE TARGET ARE FOUND IN THE 
METHOD              LOOP REGIONS FLANKED BY ANTI PARALLEL, CONTIGUOUS BETA-STRANDS. HENCE TWO LOOPS WERE  
METHOD              MANUALLY MODELLED USING SYBYL SOFTWARE (SYBYL 6.4, TRIPOS INC.). THESE LOOPS ARE: A13..G27 (15 RESIDUE LOOP; 
METHOD              AVCSFQKSGSCPGSG) AND V166...R181(16 RESIDUE LOOP; VACFAQDGSTLIDCTR). 
METHOD              SYBYL COMMAND 'PROTEIN LOOP' WAS USED TO SEARCH FOR FRAGMENTS 
METHOD 		    FOR THESE LOOPS. FOR EACH LOOP, TWENTY FIVE CANDIDATE FRAGMENTS WERE SELECTED 
METHOD              BASED ON THE DISTANCE FILTER AND RMS FIT TO THE ANCHOR REGIONS. 
METHOD              EACH OF THESE FRAGMENTS WAS  GRAPHICALLY EXAMINED AND ITS GEOMETRICAL SUITABILITY TO FORM A S-S 
METHOD              BRIDGE BETEEN THE CYS RESIDUES WAS CHECKED. THE SELECTED FRAGMENTS WERE FITTED INTO  
METHOD              THE MODEL AND THE S-S BOND WAS DEFINED. AFTER THAT LOCAL ENERGY MINIMIZATION WAS PERFORMED  
METHOD              ONLY ON THE LOOP FRAGMENT + THE ANCHOR RESIDUES TO REFINE THE S-S BRIDGE STEREOCHEMISTRY. 
METHOD              THE PEPTIDE GEOMETRY AT THE LOOP ANCHOR REGIONS.   
METHOD              IN ADDITION TO THE LOOPS MENTIONED ABOVE TWO MORE LOOPS WERE ALSO 
METHOD              REMODELLED TO ENSURE BURIAL OF SOME HYDROPHOBIC RESIDUES. THE LOOPS 
METHOD              ARE: G50..H60(11 RESIDUE LOOP; GSPFDITKISH) AND E93...A99 (7 RESIDUE LOOP; 
METHOD              ESTFNQA). 
METHOD              AFTER FITTING THE LOOPS THE ENTIRE MODEL WAS SUBJECTED TO ENERGY MINIMIZATION 
METHOD              (100 CYCLES OF DAVID; DISTANT DEPENDENT DIECLECTRIC CONSTANT; KOLLMAN UNITED 
METHOD               CHARGES) USING SYBYL.
