METHOD 
METHOD This is a hybrid ab initio/threading prediction. 
METHOD Genetic algorithms (Pedersen and Moult, JMB 1997 269:240-259 
METHOD were used to simulate the conformation of the entire sequence for  
METHOD target T0084.  The GA used here is novel in that the search is carried  
METHOD out on two different potential energy surfaces at the same time. 
METHOD The results of the competitive genetic algorithm yielded two 
METHOD possible structure, a coil-coiled helix and a anti-parallel helix 
METHOD with a beta-turn in the middle.  These two structures arise from the 
METHOD fact that the GA is run on multiple surfaces at the same time.  The  
METHOD coil-coiled helix was the most common structure generated, and we believe  
METHOD this is the monomer conformation of target T0084.  However, we believe  
METHOD that under the experimental conditions, this monomer will form higher  
METHOD order oligomers.  Based on this result, we hypothesize that target T0084 
METHOD will either be a dimmer or a tetramer.  Based on a sequence search of the 
METHOD pdb, we found two possible candidates, 1gcl.pdb (tetramer) and  
METHOD 1jun.pdb (dimer).  We also ran a check, using MultiCoil  
METHOD (Berger et al., PNAS vol 92, pg 8259, 1995), 
METHOD and found that the propensity to form a trimer was very low.  Based on  
METHOD previous work by Harbury et. al (Science vol 262, pb 1401, 1993) and  
METHOD Kim et al. (Biochemistry, vol 34, pg 8642, 1995) we believe the monomer  
METHOD T0084 will form a tetramer.  This is mainly due to the fact that at  
METHOD most of the 
METHOD ``a'' positions of the heptad repeat (abcdefg) the amino acid residue is 
METHOD not beta-branched.  It is thought that beta-branched residues at the  
METHOD "a" position tend to enhance dimer formation.  At this position there  
METHOD are mostly charged residues 
METHOD and thus we believe that this target will behave more like the  
METHOD tetramer 1gcl.pdb.  The position 
METHOD ``d'' in our sequence was mostly LEU.   
METHOD Based on this assumption, we threaded our structure, as predicted from 
METHOD the GA, to fit each of the monomers in the parent structure 1gcl. The  
METHOD overlap between the two sequences was from residue 11 to residue 34 in  
METHOD the parent 1gcl.  The N-terminal of each 
METHOD monomer has a CGG disulfide cross-linker.  Based on the dimer 1jun,  
METHOD we believe 
METHOD the disulfide bridge is between adjacent monomers.  This disulfide linkage 
METHOD ensures that the helix orientation is all parallel.  
METHOD This is the first time we have used the new GA to calculate the entire 
METHOD sturcture of a peptide of this length.
