METHOD The method used is actually a combination of "ab initio" prediction 
METHOD with a kind of homology modelling.

METHOD Secondary structure has been perdicted using ALB program. Since the  
METHOD alpha helix has been found as the most probable structure along all  
METHOD the chain, and since we saw a narrow hydrophobic surface at the helix, 
METHOD we suggested that the target might be helical dimer. 
METHOD Then we found that the pattern of hydrophobes looks similar to that 
METHOD of Leu zipper-like proteins, BUT instead of L1-V4-L8-... pattern 
METHOD the TARGET PATTERN was the INVERSE, namely L1-V5-L8.  
METHOD Thus we examined homology of the reversed target sequence against the  
METHOD "non-redundant" database using BLAST, and immediately found 100%  
METHOD identity of the reversed target sequence with one of the Leu zippers  
METHOD (files 1ZTA, 2ZTA etc.)

METHOD Using CPK models we analysed, what a transformation of side chain  
METHOD rotamers preserves the side chain arrangement in 3D when helical chains 
METHOD go in opposite directions.

METHOD Using these data we designed the target 3D structure based on the  
METHOD reversed (read from C- to N-end) double helix from PDB 2zta entry. 
METHOD The design has been performed with the WHATIF program by G. Vriend [1].
