METHOD A sequence search of the database of known structures revealed 
METHOD sequence elements similar to the leucine zipper structure of  
METHOD 1GCL, a synthetic peptide.  Other similarities in the database of 
METHOD known structures include amphipathic helices, supporting the  
METHOD hypothesis that this is a designed four-helix bundle structure. 
METHOD 1GCL was used as a scaffold for the model, by matching and  
METHOD extending the supercoil structure.  The four extended helices  
METHOD which resulted were used as the backbone structure for building 
METHOD sidechains.  A sequence alignment to 1GCL was created which  
METHOD put the similar sidechains in the correct register with respect 
METHOD to the supercoil, and then sidechains were added. This was done with  
METHOD SCWRL (Bower et al, J. Mol. Biol., 1997, 267, 1268-1282),  
METHOD (see http://www.cmpharm.ucsf.edu/~bower/scwrl/scwrl.html) which  
METHOD builds sidechains onto a protein using a backbone-dependent rotamer 
METHOD library (see http://www.fccc.edu/research/labs/dunbrack/bbdep.html) 
METHOD and steric repulsions to place sidechains. One strand of the  
METHOD four helix bundle is reported here as the final prediction.
