METHOD A multiple sequence alignment was derived from a BLAST2.0 search
METHOD and submitted to the JPRED server. The top hits from a MAP search
METHOD proved inconclusive, so we searched the SCOP database for proteins
METHOD containing mixed beta sheets with strands 1 and 3 external. This
METHOD decision was made on the basis of the hydrophobicity of the predicted
METHOD strands in L30. Suitable templates were identified in IF3 C-terminal
METHOD domain [which was chosen eventually], ribosomal subunit S8 N-terminal
METHOD domain, and the N-terminal domain of GlnRS. All these structures
METHOD share the same core fold consisting of beta-alpha-beta-beta. The
METHOD alignment was made by matching conserved hydrophobic positions of L30
METHOD to core positions in the superimposed structures.
