METHOD PSI-BLAST searches yielded low similarities to 2 cytochrome cc3 proteins,
METHOD one in Aquifex aeolicus and one in Desulfovibrio vulgaris.
METHOD By performing reverse PSI-BLAST searches on these two sequences,
METHOD we found that the Desulfovibrio vulgaris cytochrome cc3 hits our target
METHOD as well as three cytochromes with known structures. All of the sequences
METHOD found with the Desulfovibrio vulgaris cytochrome cc3 search contained
METHOD four CxxCH motifs. The three known cytochrome structures are classified
METHOD as small protein, multihem cytochromes [duplication: contains multiple
METHOD CxxCH motifs]. These proteins contain very little secondary structure
METHOD [one or two helices and 2 beta strands] and therefore we just aligned
METHOD the target sequence to the CxxCH motifs.
