METHOD A structural alignment using PrISM was used, with manual 
METHOD modification to obtain an alignment of the conserved core 
METHOD secondary structure elements. An HMM was built from this
METHOD alignment using HMMER (Eddy), and the sequence of T88 was  
METHOD aligned to the profile.

METHOD When alignmed correctly it was clear that the N-terminal 
METHOD domain of 1QUN (chain B) was the most suitable template as 
METHOD it matched better the length and secondary structure of T88.

METHOD Models were built using Modeller4.0 (Sali & Blundel, 1993) 
METHOD Sidechains were refined using SCAP (Xiang & Honig, 2000).
METHOD A number of models were built and compared using TROLL scoring 
METHOD Function (Petrey & Honig, 2000) and Verify3D (Luthy et al, 1993) 
METHOD and the best model is submitted.
