METHOD   Predictions are based on the discovery of superfamily specific

METHOD   In addition Pfam sequence families are used to give clues as to
METHOD   possible structural superfamilies to investigate.
METHOD
METHOD   T0088 specific information:  T0088 is the N-terminal domain of 
METHOD   GafD fimbrial lectin. The C-terminal domain of GafD belongs to the 
METHOD   Fimbrial pilin sequence family with two known structures, PapK 
METHOD   (1pkd_B) and the C-terminal domain of FimH (1qun_B). PSI-BLAST with 
METHOD   the whole GafD sequence propagated its alignment with 1qun_B into 
METHOD   the N-terminal domains. In this alignment, the C-terminal strand of 
METHOD   the N-terminal, lectin domain of FimH was found between the end of 
METHOD   T0088 and the beginning of the C-terminal domain of GafD (marked by 
METHOD   a conserved cysteine). This strand is proposed to be involved in 
METHOD   oligomerisation of the Fimbrial pili subunits. The known structure 
METHOD   1qun is for the FimC-FimH chaperone-adhesine complex. We speculated 
METHOD   that in the pili-adhesive fibers, the structure of lectin domain of 
METHOD   FimH would lack the C-terminal strand. The model of this hypothetical
METHOD   structure was created by deleting this strand and moving strand 3 to 
METHOD   its place and it then was used as template.
METHOD   The PSI-BLAST alignment was edited manually. The 3D coordinates 
METHOD   were generated by MODELLER
