METHOD Four possible templates each representing DNA( 2adm), RNA( 1yub),
METHOD protein (1xva) and molecule (1vid) methyltransferases were considered.
METHOD Using the multiple structural alignment module within the PrISM (Yang & Honig),
METHOD a structural profile of these four methyltransferases were built. 
METHOD The Protein-Structural Distance (PSD) cutoff value of 1.0 was used to narrowed
METHOD 1xva and 1vid as two possible candidates.  The automated secondary structure
METHOD information from CAFASP was used to further exclude 1xva as the template
METHOD based on the lack of S-domain-like sequence motif in the target sequence.
METHOD In conclusion, 1vid was chosen as the template for homology modelling of T0092.

METHOD The FFAS alignment was used as the starting point and manually modified using
METHOD the conserved key residues as the anchoring points and the overall alignments
METHOD of secondary structure information.  The five models were built using Modeller4

METHOD and the scoring function developed within the lab which considers the hydrophobic
METHOD packing and the optimal electrostatic interactions (Petrey & Honig).  The loops were
