METHOD   Predictions are based on the discovery of superfamily specific
METHOD   characters as described in:
METHOD   Murzin and Bateman. Distant homology recognition using structural
METHOD   classification of proteins. Proteins Suppl. 1:105-112(1997).
METHOD   In addition Pfam sequence families are used to give clues as to
METHOD   possible structural superfamilies to investigate.
METHOD
METHOD   T0094 specific information:  Recent paper (Nasr & Fillipowicz,
METHOD   Nucl Acid Res 28:1676-1683, 2000) on a functionally related protein
METHOD   from yeast identified two similar tetrapeptides conserved between
METHOD   the yeast and plant proteins and the family of bacterial and archaeal
METHOD   RNA 2-O' ligases, exemplified by LigT from E. coli. We followed up
METHOD   the LigT connection and agreed that T0094 could be distantly
METHOD   related to the LigT family and therefore could have the same fold.
METHOD   In the alignment of LigT family, there is a clear evidence for gene 
METHOD   duplication. Secondary structure prediction suggested that the LigT 
METHOD   fold is made of two beta-alpha-beta-alpha-beta structural repeats.
METHOD   The conserved Hu[TS]u motifs map to the second strands of each repeat.
METHOD   All strands are amphiphatic suggesting two layer alpha/beta 
METHOD   architecture. No SCOP superfamily was found to be consistent with
METHOD   the sequence features of the LigT family. The LigT fold was
METHOD   assembled 'ab initio' from the predicted secondary structures. 
METHOD   The topology was selected to bring together the Hu[TS]u motifs and
METHOD   other strongly conserved residues into the putative active site 
METHOD   across the pseudo two fold axis relating the two structural repeats.
METHOD   In SCOP, there is no known fold found to contain the selected topology.
METHOD   A suitable template was obtained by a circular permutation of the 
METHOD   fold of Glutamine synthase/guanidino kinase catalytic domain. The
METHOD   latter binds nucleotide and has the active site in a topologically 
METHOD   similar location to the predicted LigT active site. (The predicted 
METHOD   catalytically essential residues in T0094 are H42, T44, H119 and S121).
METHOD   An additional beta-strand was added to the template to accommodate 
METHOD   the C-terminal region. The 3-D coordinates have been generated by 
METHOD   Modeller. (Note: in the model, there are ready disulfides 64-110 and  
METHOD   86-104, that were not used in the prediction. The cysteine pairing
METHOD   can be altered by plastic deformation of template and alternative 
METHOD   threadings of target sequence.)
