AUTHOR 5488-9371-8739
METHOD Take all the alignments from a subset of the cafasp 
METHOD data and realign them using dynamic programming that 
METHOD uses the known template structure to weight buried residues 
METHOD and allow structure-dependent gaps.  Use 25 combinations of
METHOD deletion and insetion penalties and build all models using 
METHOD SegMod and Encad (Levitt 1992).
METHOD Cluster the models using heirarchial clustering.  Rank
METHOD by combination of Ram Samudrala's rapdf probability score 
METHOD (Samudrala and Moult 1998), Samudrala's HCF hydrophobic 
METHOD compactness score, Keasar's surface energy, number of
METHOD hydrogen bonds.  Choose the lowest energy model in each 
METHOD cluster and do not include more than one model from 
METHOD each cluster.
