REMARK
METHOD  A PSI-BLAST (h=0.001; j=6) search of the target sequence was carried out
METHOD  on the latest version of NCBI's nr database.  Since there were plenty of
METHOD  sequence homologues found those which could not be aligned with ease 
METHOD  (usually those less than 35% with other sequences) were discarded.

METHOD  A potential structural template was found from the outputs from various
METHOD  servers used in the CAFASP-2 experiment.

METHOD  The edited output from the PSI-BLAST search was converted into a FASTA 
METHOD  format file (with all the insertions removed from the sequences).  This
METHOD  file was then used as input to CLUSTALW.  Any sequences which caused 
METHOD  ambiguity in the alignment were removed.  The alignment was then 
METHOD  optimised by hand using the sequence editor SEAVIEW and input into the 
METHOD  JPRED2 secondary structural alignment server.  The resulting output was
METHOD  used to guide the alignment between the structural template and the 
METHOD  target sequence, along with information which could be gathered about 
METHOD  the structural fold from the literature.
METHOD
METHOD  The alignment of the template to the target sequence was used as the
METHOD  basis to the input of the program MODELLER4.  The CHECK_ALIGNMENT facility
METHOD  of the program was used to optimise the position of the deletions in the 
METHOD  target.  Several random models were generated and the model with a
METHOD  combination of the lowest -Ln(Molecular pdf) score and the fewest restraint
METHOD  violations was used for evaluation using PROSAII and the program JOY.  The
METHOD  alignment of target to templates was adjusted accordingly and the new
METHOD  alignment used as input for another round of MODELLER4.  Structurally 
METHOD  variable regions, in particular, loops containing inserted residues in the 
METHOD  target, were analysed using the programs CODA and SLOOP.  Any loops which
METHOD  gave favourable scores in these procedures were made into a single template
METHOD  file and used along with the original structural templates within MODELLER.
METHOD  For T0095, the a fragment corresponding to residues 207-219 was obtained
METHOD  from the program CODA and used as a template to produce the final model 
METHOD  (MODEL 1).
