METHOD Our prediction for T0098 represents one possible arrangement
METHOD of alpha-helices that would seem compatible with our predictions 
METHOD of SECONDARY STRUCTURE, SURFACE/INTERIOR/FUNCTIONAL positions  
METHOD and LIMITED FUNCTIONAL INFORMATION & HYPOTHESES. All factors together
METHOD were somewhat reminiscent of an earlier CASP-target (T0079), see below,
METHOD and the corresponding PDB-entry, 1bl0, was hence chosen as the
METHOD primary modeling template.
METHOD
METHOD Prediction Details:
METHOD 
METHOD Secondary structure prediction. According Benner et al. (Chem Rev. 1997,
METHOD 97:2725-2843. The family of homologs in the non-redundant database (all
METHOD sporulation initiation factors of Clostridiae species) included only very
METHOD similar sequences. The confidence in the secondary structure details is
METHOD therefore limited. We believe we were able to identify one additional
METHOD homolog in the unfinished microbial genomes using Advanced BLAST at NCBI.
METHOD This putative homolog from M.leprae was added to the alignment using CLUSTAL
METHOD and manual adjustment. The secondary structure prediction was influenced
METHOD by this sequence in that three new indel positions were suggested which
METHOD break our predicted helices at different positions than e.g. in the predictions
METHOD by PHD, Pred2ary, and PsiPred. Overall, our secondary structure includes
METHOD six alpha helices with some uncertainties as to the exact boundary between
METHOD helices two and three.
METHOD 
METHOD Surface/Interior/Functional Positions. No useful site-specific information 
METHOD (mutagenesis data etc) was found in the literature. Predictions were made
METHOD following Benner et al. (Chem Rev. 1997, see above).
METHOD 
METHOD Functional Information/Hypotheses. The domain is known to bind specifically
METHOD to the 0A regulatory box DNA sequence (Baldus et al., J.Bacteriol 1994, 176:
METHOD 296-306). While the regulatory sequence seems to occur in tandem with only 
METHOD 2-4 nucleotides between the two sequences, it is not clear whether a single
METHOD Spo0A domain would bind to both sites, or only to one. Given the short distance
METHOD between the two sites, our model attempts to allow both sites to be bound
METHOD by two alpha-helical arrangements following the typical inter-alpha angles found
METHOD in the general HTH DNA-binding structural motifs. This is strongly reminiscent 
METHOD of T0079 (MarA, CASP3, PDB:1bl0) which was therefore used as modeling template. 
METHOD 
METHOD If our model were correct, the HTH-motifs would be considered atypical because
METHOD of the longer loops between the H(R-1) and H(R) (Rev. by Wintjens & Rooman,
METHOD JMB 1996, 262:294-313). However, there are examples with much longer connections.
METHOD 
METHOD Supporting our model is the occurrence of triad of conserved residues that
METHOD could form a Zn-binding site near the DNA, which could be involved in binding
METHOD the DNA (His210, Glu213, Glu243) upon binding.
METHOD 
METHOD Contradicting our model is the incompatibility with the sequence on the implicated
METHOD recognition helices with the amino acid - to - DNA code by Suzuki et al. (Prot. Eng.
METHOD 1995, 8,329-339). Furthermore, the conserved Pro in the third helix (which could
METHOD form a weaker interaction site with DNA) is highly unusual and might indicate, at
METHOD the very least, that our secondary structure prediction is faulty. While there was
METHOD no site fitting exactly the proposal by Suzuki et al., the middle helix (starting
METHOD around #203) would have been deemed more adequate for specific DNA-binding.
METHOD 
METHOD The helix arrangement in Model 2 is based directly on the template 1bl0. Model 1
METHOD deviates from Model 2 in that residues 221-236 have been modified to resemble the
METHOD first DNA-binding module in 1oct (categorized as lambda-repressor-like in SCOP;
METHOD incidentally, the DNA-binding domain of SinR, a repressor involved in the regulation
METHOD of chemotactical bacterial response which bears some structural/functional analogies
METHOD with sporulation initiation, is also in this category) to better fit our prediction
METHOD of SURFACE/INTERIOR positions.
METHOD 
METHOD Different all-alpha arrangements would have been plausible, especially for the N- 
METHOD terminal half of the target. Among the fold suggestions by the FR servers (CAFASP-
METHOD site), the most appealing one, besides those used in our models as well, was the
METHOD N-terminal domain of DNA helicase. However, since this structure is usually found
METHOD in hexameric quaternary structure and as there are no reports of DNA-binding for
METHOD this domain, we decided not to use the helicase domain as an alternative template.
