METHOD Get Scop150 Superfamily as 2.75.1 by concensus parsing of cafasp data (independent of
METHOD the Fischer group's parsing).  Make blastpgp templates from each of the six families
METHOD in the scop 2.75.1 superfamily using very conservative thresholds (1e-20).  For this use
METHOD as a representative, the pdb file with the highest SPACI score.  Make a data base
METHOD of profiles and search with NCBI's impala against the T100 target sequence.  Make alignments
METHOD by piecing together all matches found by impala for each template (use a very liberal threshold
METHOD e-value of 100).  Build and refine all six models (one for each family representative) using
METHOD SegMod and Encad.  Select from the models using a combination of
METHOD Ram Samudrala's rapdf probility score (Samudrala and Moult 1998), Samudrala's
METHOD HCF hydrophobic compactness score and Rasmol hydrogen bond count.
