METHOD 
METHOD PSI-BLAST was used to identify homologous proteins in the PDB. 
METHOD Very remote hits were found to pectate lyase and pectin lyase
METHOD and rhamnogalacturonase, all of which have beta helix folds.
METHOD Since t100 is a pectin methylesterase, this was considered
METHOD to be the correct fold for t100. All likely orthologues,
METHOD of PME and pectate lyases in GenBank (identified
METHOD by annotation) were placed in a single fasta file. This
METHOD file was searched with PSI-BLAST with varying cutoffs
METHOD for inclusion into the matrix, and with flags -N 16 -f8.
METHOD This produced alignments to 1PLU. A similar alignment with
METHOD 1QCX was produced by combining pectin lyases with PMEs.
METHOD Only the prediction from 1PLU is being submitted.
METHOD These alignments were much longer than those produced
METHOD by PSI-BLAST searches on the non-redundant protein sequence database.
