METHOD    The modeling procedure includes the following steps.
METHOD    STEP 1. Ab initio prediction of secondary and supersecondary

METHOD in hydrophobically collapsed protein using program Framework

METHOD and (b) qualitative analysis of hydrophobicity and propensity
METHOD patterns in sequence alignments (Proteins, Suppl.3, pp.199-203).
METHOD    STEP 2. Finding PDB structures whose supersecondary 'nuclei'
METHOD are geometrically and topologically similar to the predicted
METHOD 'nucleus' of the target (Protein Sci., v.8, Suppl.1, p.86).
METHOD    STEP 3. Modeling of target 3D structure using one of the found
METHOD presumably related proteins as a template, or assembly of the
METHOD target core from alpha-helices and beta-sheets taken from
METHOD unrelated proteins.
