METHOD SECONDARY STRUCTURE PREDICTION                                                       
METHOD  Secondary Structure prediction was obtained using a consensus                       
METHOD  between many publicly available methods (including PHD,                             
METHOD  JPRED2, PSIPRED). T100 was predicted to be an All-Beta protein                      
METHOD  with high confidence.

METHOD CHOOSING FOLD & SUPERFAMILY                                                          
METHOD A number of factors led to our choosing the Pectin Lyase-Like superfamily:           
METHOD 1] Most threading methods (e.g. GenThreader, FFAS)  matched Pectin                   
METHOD      Lyase like protein in the top 3 matches. Although these were found with         
METHOD      medium -low scores.                                                             
METHOD 2] We looked for Pectin binding proteins in SCOP using "pectin" as                   
METHOD     keyword for searching. Only one superfamily matched our search:                  
METHOD     The Pectin Lyase-Like superfamily.                                               
METHOD 3] Pectin Methyesterase (T0100) catalyzes the removal of methyl-esters from          
METHOD      galacturononan chains of pectin. The Galacturonase family binds                 
METHOD      very similar substrates to T0100.

METHOD CHOOSING TEMPLATE                                                                    
METHOD Because of point 3] we selected the Galacturonase Family from SCOP                   
METHOD  as the template family.

METHOD  For Model # 1:                                                                      
METHOD   1bhe was chosen because it gave the best Threader Score. The Threader              
METHOD   Alignment was used as a starting point and manually modified to conserve           
METHOD   structurally important motifs. The model was built using Modellar 4                
METHOD   (Sali et al) and assesed with Verify3D (Eisenberg).                                
METHOD   The loops were improved using the Colony energy method of Xiang & Honig            
METHOD   (MS in preparation).                                                               
METHOD   Models were built for some other members of the superfamily but 1bhe               
METHOD   gave the best Verify3D profile.

METHOD  For Model # 2:                                                                      
METHOD   A structural alignment of proteins in Galacturonase SCOP Family                    
METHOD   (1rmg,1bhe,1czf) was produced, using PrISM (Yang & Honig- 1999)                    
METHOD   and Yale Structure Alignment Server (Gerstein). The alignments were                
METHOD   combined manually. Conservation of Structurally important motifs was               
METHOD   maximised by slight manual modification.                                           
METHOD   A hidden Markov Model (HMMer Package: Sean Eddy) was created                       
METHOD   the Target sequence aligned to it using HMMALIGN utility of HMMer.                 
METHOD   Models was built for each of the three templates using Modeller 4 (Sali et al)     
METHOD   and assessed using Verify3D.                                                       
METHOD   1bhe was found to have the best alignment and give the best veryfy3D profile.      
METHOD   Although the last ~40 residues were not aligned and are missing from the           
METHOD   prediction.

METHOD   1bhe was selected for the reasons mentioned above.                                 
METHOD   A multiple structure alignment was constructued for the Pectin-Lyase like          
METHOD   superfamily using PrISM (Yang & Honig, 1999). Using a Protein-Structural           
METHOD   Distance  cut-off of 1.0, the structures were clustered into 3 distinct groups.    
METHOD   A group containing 1bhe was used to build a profile, and T0100 was aligned         
METHOD   to this profile using PrISM sequence-to-structure-profile utility.                 
METHOD   Model was built using Modeller 4.
