METHOD 
METHOD Database searches were performed using standard search algorithms such
METHOD as fasta and psi-blast.  Several template "profiles" were generated 
METHOD containing a sequence alignment based on the structural superposition
METHOD of the templates, generated using CE.  The target sequence was aligned
METHOD to each of these template profiles.  In order to find the best alignment, 
METHOD numerous alignments were generated between each template and the target
METHOD by using different combinations of templates to form the profile (more
METHOD diverse sequence identity in the template profile produces different
METHOD alignments) and by adjusting the gap opening penalty.  
METHOD 
METHOD Templates and alignments were assessed by monitoring how closely the
METHOD alignment matched the PHD and PDIPRED secondary structure predictions
METHOD for the target with the actual secondary structure of the template.
METHOD Additional assessment was performed using in-house software to identify
METHOD most preferable templates/alignments based on interactions that are
METHOD seen in the template and their likelihood to occur in the given 
METHOD alignment.
